Access control entries (ACEs) can be applied at both the share level and at the file system level (NTFS).

The problem is that many administrators forget to change the permission both places.

Question In version 2010 (i.e. version 10), can we have this set within the Cockpit?

A check is built in now, but no possibility to set the permissions automatically. This requires too much security to be in place to change the share settings behind the scenes.
